I've been checking out Jeremy's shakutool (http://jeremy.org/music/shakutool.cgi), and it sure is a great help.
But there is a few things I don't understand..
* What is "Ergonomic Limit" and how do I know what number to put there? It's 60 by default.
* Why is there often two numbers given on some holes? There is first one and then another in paranthesis.
Like this:
Hole #5 280mm from top of flute
Hole #4 320mm from top of flute
Hole #3 394mm (380mm) from top of flute <-------------
Hole #2 450mm from top of flute
Hole #1 512mm (510mm) from top of flute <-------------
* Also... Is the measures to hole center or to the top edge?

Measurements are always to the center of the hole. Ergonomic limit is apparently the maximum distance (in mm) between two holes played by fingers of the same hand (ie, between 5 and 4, 4 and 3, or 2 and 1).
The two numbers are using different hole sizes to make a difficult reach possible. The distance between holes 3 and 4 could be reduced from 74 mm to 60 mm if you resize hole 3. This also fulfills the ergonomic limit of 60 mm.

Well.. My bamboo is rather cylindrical but a bit tapered to the bell. It's not root-end.
Also, about the ergononic limit, when you say I could put the hole at the measure in the paranthesis and resize it... Do you mean enlarge or make smaller?

If the hole is closer to the utaguchi for ergonomic reasons, it can be made smaller to give an equivalent pitch to a larger hole that is 'lower' (towards the bell end).
