Despite it being written in 1877, I've heard it is still a ("the"?) single best reference on acoustics, tunings, the how and why, etc.
I'd just buy it (I found a good used copy) but it's nearly 600 pages so if I'm going to invest my time to ingest it, I was wondering if maybe there was an alternative tome or two on these topics that others would suggest as superior.
Some books on Monty's site might be in the running, I suppose.

Fundamentals of Musical Acoustics--Arthur H. Benade In particular, chapter 22 where the basis for jinashi tuning, cutoff frequency, embouchure, air jets, bore shapes, and wall material are all discussed.

Luckily much of the information in the Helmhotz book is publicly available... having established the fundamentals of modern acoustical physics, you can probably find a good textbook as reference.

Thanks for the Benade suggestion. I found good used hardcover copies of both that and the Helmholtz cheaply so I'm (very slowly) digesting relevant bits.

You may have this already, but for anyone else reading, another informative book is: AIR COLUMNS AND TONE HOLES - Principles for Wind Instrument Design by Bart Hopkin. I'm sure Monty still carries it.
It's more of a "Benade Light," but still has many helpful principles for flutemakers. For something even more simple and readable, another booklet is: SIMPLE FLUTES, Play them Make them, by Mark Shepard.
